The black smoke isn't in John's body. Remember, that's still laying on the beach after his coffin got dumped out.

It can shapeshift, but it is not actually using his body like what Jacob might be doing with Said.

So far I think we have only seen it take on the form of the dead.

I bet it was him who took the form of jacks dad. Also wanna know what happened to jacks sister! So many questions!!!
